Religion was one of the biggest clashes they had to deal with. In Puritan belief, God had chosen a select number of people to join him in heaven, where Indian belief stated everyone was the same and they all went to heaven. The Puritans found that in a direct violation of pretty much everything they believed in. They also differed in scripture. The Puritans had the Bible which held every question to every answer where the Indians relied primarily on oral law and tradition. Neither culture was able to the bridge the gap to relate to each other. The Puritans believed in one God and one God only while the Indians believed in a "Great Spirit" which encompassed every living thing. To the Puritans this was a sin on the first commandment and they saw the Indian culture as a culture that lived in constant sin. http://www.123helpme.com/view.asp?id=23179
The Puritans had the belief that humans differed from all other creatures in that God had given people dominion, control over animals and plants. Obviously this differed greatly from Indian culture. The Indians believed that each person had their own spirit in which they were apart of the land as was every other living creature. http://www.brtprojects.org/cyberschool/history/ch03/colonization.html
I found this video online that details Indian culture and life. Its pretty interesting and its easy to watch.

The Puritans believed in a specific set of religious ideals. They stayed true to the Bible and followed God's word very closely. The Indians took a more conservative view, they believed in the spirituality of life. While these two cultures are very different they both helped build this country to what it is today.
